For a continent where the majority of agriculture is rain-fed and water infrastructure is already strained, the warning carries enormous weight.

El Niño — the periodic warming of sea surface temperatures in the central and eastern equatorial Pacific — is one of the most powerful drivers of year-to-year climate variability on Earth. Though it originates thousands of kilometers from African shores, its fingerprints on the continent’s rainfall are well documented and often severe. Strong El Niño events have historically brought crippling drought to Southern Africa, suppressing the summer rains that feed the maize belts of Zambia, Zimbabwe, Malawi, and South Africa. At the same time, they tend to unleash the opposite extreme in the Horn of Africa, where the short rains over Kenya, Somalia, and Ethiopia can intensify into destructive flooding.

Forecast models suggest its influence will peak over the coming seasons and linger into 2027, shaping at least two full agricultural cycles.

The memory of previous strong El Niño years sharpens the concern. Past events left tens of millions of people across Southern Africa in need of food assistance, drained hydropower reservoirs — cutting electricity generation in countries dependent on dams such as Kariba — and triggered livestock die-offs among pastoralist communities. Cholera and other waterborne diseases often followed the floods in East Africa. The economic toll ran into billions of dollars, and recovery in some regions took years.

What is different this time, forecasters and disaster management officials argue, is the length of the warning window. Seasonal prediction science has improved markedly, and regional climate outlook forums are already convening to translate ocean data into practical guidance for governments, farmers, and aid agencies. The recommendations follow a now-familiar playbook: pre-position food and seed stocks, promote drought-tolerant crop varieties and early-maturing seeds ahead of planting season, manage reservoir levels conservatively, reinforce flood defenses and drainage in high-risk river basins, and expand anticipatory cash transfer programs that put money in vulnerable households’ hands before disaster strikes rather than after.

Insurance mechanisms are also being activated. Continental risk pools that pay out based on rainfall data rather than lengthy damage assessments are adjusting their models, and several governments are negotiating expanded coverage for the seasons ahead.

The looming El Niño also lands atop a longer-term trend: climate change is raising baseline temperatures across Africa, meaning each El Niño-driven drought now unfolds in a hotter, thirstier atmosphere than the last. Scientists caution that natural variability and human-driven warming are compounding each other, making historical precedent an increasingly unreliable guide. The next several months will reveal how strong the event ultimately becomes. But the consensus among meteorologists is firm on one point: the time to prepare is now, while the skies are still forgiving.
